Maybe it is for multiple applications and not needed in your case.
So long as you have got the brakes working as they should be.

Can you post a picture of the rubber boot? I am having the exact same problem and dont know of wich bubber boot you talking about.
Ist it inside the piston of the new master cylinder? I bench bleed the master cylinder and felt normal... But my pedal it rock hard and can,t stop the car without using all my strenght.

Hard pedal is a sign your brake booster is bad or not connected to engine vacuum, more than likely bad booster that needs to be rebuilt.
