If you haven't already done so, you might want to replace the upper control arm bushings with the newer style replacements that have zerk fittings.

Herb, The throttle body contains the CPU and fuel regulator and is not much (if any) larger than a typical four barrel carb. Set up was easy and it will "learn" the engine once some basic parameters are initially set. Skip the Fuel Command Center option (uses the stock fuel pump to fill it...

If you want a really high output alternator, check out Power Bastards. I bought one for my '66 Town Landau with a 390 because I converted to drop in fuel injection from FiTech and wanted as much power because of the fuel pump:

I've got a '66 Town Landau, 390, non-Thermactor, with A/C. I replaced the original 4100 with a rebuilt. The car starts immediately and otherwise runs fine. My concern is: The car doesn't seem to idle well unless the idle mixture screws are turned all of the way in. Any thoughts?

Check valve under the hood holds vacuum fine. HVAC canister uner passenger headlamp also holds vacuum well. I used the Mitivac on the small diameter hose going into the upper fire wall (goes to the control head, I believe) and that holds fine. I'm guessing there's a split hose or a leak in a vacuum ...
